Schematic diagram of candidate gene prediction. Firstly, selecting the major effect QTLs that were detected in at least two of the three environments. Secondly, based on the sequence of markers, mapping QTLs to physical map, and all genes in the QTL interval were selected. Thirdly, the genes from highly associated modules or with high GS value (GS was defined as mediated P-value of each gene in the linear regression between gene expression and the traits, including the highest and lowest 200 genes) were selected based on WGCNA. Finally, the joint genes identified through the second and third procedure were considered as candidate genes
